When the Great Cities enter into the dispute stage, they are all empty, though will still show as owned by the previous winner. The alliance will need to attack the Great City to station their troops inside again, to protect it from other alliances trying to take control. If you were to launch an attack at any Great City the moment Siege starts, your alliance would instantly take control of the City, and from there, you would need to fill it as fast as you can with reinforcement before an enemy tries to take it from you. At the start of siege, the alliance that is able to hold a City for an hour and a half will become the owner, and each time the City changes hands, the time to peace will reset.
If an enemy is holding a great city, you can rally an attack on that city, and try to beat their troops to force them out. Multiple alliances can absolutely work together by staggering rally attacks on one Great City in such a manner that the enemy cannot reinforce their losses, or you can attack all of the Great Cities to spread your enemy as thin as possible, but no, you cannot join as one army without switching alliances.
